I never do automatic updates. I download the patch, test it, then deploy it (if testing didn't show problems).
Some machines with Windows XP and automatic updates turn the machines to be slower and fail on some applications. I have to uninstall the HotFixes, but it turns the machines to be unsecure again.
Sometimes there are workarounds. If not, you will have to make a decision wheter to remove/replace the box or take your chances. I don't think there's a golden rule for situations like that.
